I recently installed a larger fixed LLTEK spoiler. This makes the factory flap dysfunctional. However, I still get a warning chime and light in the car whenever I go over 60mph. Is there anyway to turn this off?

You will need a diagnostic computer to disable the chime, as well as a shop manual for removing the center console to disconnect the warning light.
Take a look at this thread in which Fifty Pence posts two different sets of instructions. One is a document from Reiger which describes using the dealer's VAS 5051. The other is his own excellent description using VAG-COM:

(Although he doesn't say so in the detailed description using VAG-COM, I assume you will still need to disconnect the warning light wire as described in the Reiger document.)

Yes if you don't want the spoiler centre console light illuminating then you will also need to follow the Rieger instructions to remove and insulate the pin on the switch.
I've left it alone for now because I don't fancy taking apart the centre console just for that.
Please post pics of your car, I am really pleased with the Rieger spoiler I have.
